For boats that float on the water, as opposed to ROVs/AUVs which operate underwater, we generally recommend using ArduRover rather than ArduSub, which you can ask about in the more general ArduPilot forums. My understanding is it should be fine to specify GPS location waypoints to travel to, assuming you’re using a Pixhawk Autopilot board running ArduRover, but you can confirm and get extra details in the other forum I linked you to
