Hi, I am using the Navigator flight controller with the BlueROV2 in vectored configuration and the Submarine joystick mapping. In Manual mode, the right joystick is mapped to rotate right/left (R axis — yaw). When I switch to Stabilized mode, the other controls work the same, but the rotation does not — nothing happens when we move the right joystick. Does anyone know a possible reason for this?

That is a very strange one! Have you changed any autopilot parameters related to yaw or control loops? Does the vehicle behave normally when in Stabilize mode otherwise?
It could be that some of the thruster directions aren’t set correctly, or plugged into the output where the autopilot expects them to be…
