Yes, it should work fine witih either Navigator or Pixhawks.
Navigator will require the latest stable versions of Ardupilot

One other thing to note - if using with the current Navigator, you may need to disable one of the magnetometers if it doesn’t calibrate well, as the fan on the heatsink can interfere with its readings. An update to the Navigator is coming to address this!
I wonder if that is what is affecting the compass on my 900m ROV. During flight, the compass often jumps to new headings even when vehicle isn’t moving.

If you’ve modified the internals, and any high current wires are in proximity tot he Navigator, I would suspect those - they can be near impossible to compensate for via calibration.
Otherwise, calibrating the gyro could help, but the vehicle needs to be absolutely motionless when this is triggered within BlueOS (not available in QGroud Control.) Generally this can help reject magnetic yaw interference quite well!
