Yes, when you calibrate the sensors in QGroundControl, there is a drop down menu where you select the way the Pixhawk is mounted and 90 degree pitch is one of the options.
Try Roll90Pitch270 if the Pixhawk facing down. If the pixhawk facing up Roll90Pitch90.
